I have ref iamge and segmented image , how to compare paricular segment of segmented iamge to reference image. I have studied lot of index and segmentation accuracy but get bounded in extraction of pixel values of particular segment from image.

What do you mean by you "get bounded"? What does that mean? What segmentation accuracy methods or papers did you study (do you have any links)? Do you not like their suggestions because of this "get bounded" problem? And you need to find out how to NOT "get bounded"?
