MATLAB defaults to saving in System32, for some reason. How can I change it so that when I click the save button, it opens my specific folder "MATLABfiles" in Documents? I changed the startup folder through the initialization thing, but nothing changed.

You can click on folders shown in the Current folder panel to make whatever folder you want the current folder, and then files saved with no folder prepended will save there. If you don't see the panel, issue this command
>> filebrowser
