MATLAB precise time reference for time allignment

Hi all,
I'm developing a project that needs to allign incoming samples from two different sources in time. For instance, let's say I have data source A and data source B. I need to store the samples sent by A and B in a matrix whose first column is a MATLAB time reference with 0.1 ms precision.
I would like to know which is the best way to achieve this. I have tried MATLAB "clock" function, but it doesn't seem to be precise enough; moreover I can't find a way to associate every pair of incoming samples (one from A and the other from B) to the MATLAB time reference.
I hope this image clears out what I want to get.
Any help would be appreciated. Thanks in advance.
I am working with MATLAB 2014b and Windows 7 with an Intel Core i7.

Whilc clock has a precision of 1ms, the FEX: High Accuracy Timer replies more precise values. But remember, that even calling thuis function has a certain overhead and a higher precision does not necessarily mean a higher accuracy.

You have to compile the C-code with a compiler at first.
