Runtime 9.1 slow compared to 8.5?

Hi,
I have been using Matlab 2015a with 8.5 runtime. My friend uses 2016b with 9.1 runtime.
My program is much slower (main operation takes 6 times longer - approx 220sec vs. 20-40 sec) when running on his system with 2016b and 9.1 runtime - deployed or not.
Why is this?
Currently I think he might have to revert to 2015a.
