And I recieve the following error:

Error in NewtonsMethod_FindGEOIntersect (line 31)

A = CR3BP_NewtonMethod( Z_0, z_k )

I have checked that all parentheses are present and I have abided to the function call. I do not understand why MATLAB is throwing this error. Any assistance is appreciated.

The problem is inside CR3BP_NewtonMethod.m at line 31 -- not inside the NewtonsMethod_FindGEOIntersect script that you showed us.
