How do I deploy Applications from Simulink

Hello,

I have a general question on deploying applications from Simulink and Matlab; and I do apologize beforehand for the general nature of the question in case it is vague.

I have a Simulink model that acquires data from a controller processes the data and saves it. I also have GUI Matlab application that acquires data from NI cards. I have no problem deploying the GUI and from what I understand I should be able to deploy the Simulink model using the Simulink coder. Now my question is how can I integrate these two together and deploy them as a standalone application, and preferably use one to control the other.

I am not necessarily looking for a full answer but maybe a tip or two that can point me in the right direction.
