Storey correction of MAFDR function increases the significantly changed genes

Hello, I used MAFDR function for correction of a gene expression data significantly changed genes. When I use Storey(2002) method I have more significantly changed genes. If I try Benjamini Hochberg correction, it is okay. What can be the main problem about Storey method and which method do you prefer?
