How to stop Matlab from randomly maximizing plot windows

Hi, I have a Mac running El Capitan with Matlab 2015b.
Before I upgraded to El Capitan, everything was dandy. But after the update, Matlab has some strange and frustrating behavior that I cannot figure out.
When I create new figures for plots, Matlab will randomly maximize some of those figures and put them in fullscreen mode. Also, if I try and close one of the fullscreen plots, it leaves a blank, black fullscreen window up.
Besides the black screen issue, the real issue is that when I publish code with more than one plot figure, the scaling is all screwed up from the maximized plots which makes the plot difficult to read. I can't seem to find any settings or options that control this behavior and I am suspicious that something with the way Apple messed with the way the OS manages its frames is to blame. I know that this update introduced some new features that relate to fullscreen management.
Has anyone else had this issue or found a solution? I really just need Matlab to publish correctly - that is the bottom line.
